Of course Altair looks like Desmond Miles - the Animus is, after all, designed to cut corners every way it can, figure modelling included. Pinnacle of modern technology, but it does have limitations. And they don't need to detail each and every individual, or landmark, or colour - a stock of five or so will do. It's a low priority task, compared to condensing the necessary synchronisation process.

And if the resemblance happens to reduce the rate of rejection, well, so much the better. They don't have time to waste on plugging Desmond in and out of the Animus like a technologically illiterate grandmother.
